To keep tortillas pliable after you heat them, stack them under a slightly dampened cloth or paper towel until the moment you use them. I am guessing that you took the stack out of the microwave, uncovered it, and proceeded to roll or fill the tortillas one at a time, which left the others uncovered—and subject to breaking and peeling. Don't let the entire stack sit out while you work with one at a time; keep the unused portion loosely covered with the damp cloth.
